Also, parking is not public safety.
    Police power transcends private properties.

Parking is part of transportation, it is part of publci safety when kamote are around and common sense are not used. Laws are deterrents afterall.

Are private commercial establishments similar to individuals’ homes where authorities need a warrant to enter, unless invited or allowed by the owner?

    Merriam-Webster dictionary:

    "transportation
    noun
    trans·por·ta·tion ˌtran(t)s-pər-ˈtā-shən
    Synonyms of transportation
    1
: an act, process, or instance of transporting or being transported
    2
    a
: means of conveyance or travel from one place to another
    b
: public conveyance of passengers or goods especially as a commercial enterprise"

    Parking is not there.

If MMDA has authority over private parking spaces, why aren't over staying cars in malls, etc. towed by MMDA?

Boybi, here's the answer to your question. MMDA does not have the authority over private parking spaces. It will need a resolution from each city/municipality's council (local legislature) to enact local ordinances to prohibit "reserve parking by proxy" within their respective localities. If ever, the local council will delegate or deputize MMDA to implement it but on their own, MMDA does not have the authority.

"MANILA, Philippines — By coming up with a proposed ordinance that will prohibit people from standing on parking space to reserve it, the Metropolitan Manila Development Authority (MMDA) seeks to avert a culture of violence.

MMDA Chairman Romando Artes yesterday said such ordinance will stem from a resolution of the Metro Manila Council (MMC) composed of the capital region’s 16 cities and one municipality.

He cited an incident that went viral on social media wherein a woman remained standing in a vacant parking slot in a cemetery in Las Piñas City, while passengers of a sport utility vehicle confronted, shouted and even pushed her. The SUV ended up using the parking slot.

Artes also cited overseas reports wherein people who stood on vacant slots almost got hit by cars whose drivers wanted to park.

He said he was disturbed by comments on social media posts, as some people seemed to react positively when someone was run over.

“We believe it should not reach this point that they are approving violence to remove the people wanting to reserve (parking slots),” he said.

The MMDA and MMC have yet to come up with rules on prohibiting the practice of “reserved parking by proxy,” as the agencies would review an ordinance by the Quezon City government."

Can't a parking establishment put in their Terms and conditions in the parking ticket that Reserving a parking slot is liable for a large fee?
Since most parking lots have CCTV, they can easily record and spot the violators or other cars that came across one who is reserving can inform the guard and a penalty given to the reservist car.

They can include parking violations like parking in PWD or EV slots that are not intended for their cars.
