    The keyword is " hopefully".

    Stop the guesswork. Stop experimenting.

    Look for a competent technician.
Well sometimes all I can do is hope for it because I am running out of funds.
If it happens again, will definitely look for a competent technician near our place which of course same as finding a competent mechanic, will be hard and will involve some gut feel.

By chance, did your "mechanic" pull the transaxle when he overhauled your engine?

There is possibility that the PRND2L switch connector is not properly mated as you have mentioned about the trans gear position indicator was not working or was behaving erratically.

So I did a re-learn last week and after that things seems to be fixed. However, just today before going to work, I notice that whenever I start accelerating or when I am just about to overtake the gear would try to shift up and I will hear a clicking noise. The sound is like two metal hitting each other. My guess could be wrong pero parang tunog ng nagmimiss yung gears or rough gears. I heard it once, then the longer I drive, napapadalas, and then ayun na nga, pagshift nya di na kumagat ang gear parang naka neutral na lang. Exactly the same thing happened before. Una clicking noise, then it will get worse to a point na di na kakagat ang gears. and sometimes when you stop and move to neutral, going back to Drive wont move the car. I have to shut it down para magwork.

I will ask the mechanic later.
