TVC's pretty good (total video converter) but you'll need a license. It's a small program that's very light on hard drive space, but it gives you multiple tweaks such as audio encoding, video size, video format (widescreen, 4:3, 16:9, custom) cropping, bitrate, etcetera, so you can export to the exact size and type you need.

Another program I use is Videora for iPod. It can convert with smaller file sizes. But, you do need the MS .Net framework installed first.

A third app I use is Yamb which is useful for stitching together converted YouTube files that come is several parts.

Yup, DVDVideoSoft works for me too. It's freeware and you can
convert flash (.flv) and other formats to mp4 in various fps and
resolutions to suit your Ipod, PSP, and celfone.
It's got a Studio Manager that can let you convert in various
fps and resolutions in just one window. Pretty neat considering
it's freeware!

I've since switched to Handbrake (sources: MP4 or M4V, MOV, MPG or MPEG, and AVI).
