Legoland (in Johor Bahru) is actually closer to Singapore than it is to Malaysia. So it makes sense as a day trip from Singapore if you really want to go.
Also, I agree KL is pretty similar to Manila. Well there's Batu Caves but not really a must-see.
If it's your first trip to Singapore, much better to stay in Singapore than go to Legoland. TBH Legoland isn't spectacular - Singapore's attractions are better. You have USS, SEA Aquarium, Night Safari, Singapore Zoo, Jurong Bird Park, ArtScience Museum - all places that your kids will enioy.
If you really want to push through with Legoland, make it a day trip but keep your hotel in Singapore. There's so much more to see in SG than Johor Bahru.

visa on arrival nman mga pinoy sa malaysia and SG..no issues. print nyo lang yung hotel and flight details..yes you need to fill in immigration forms.
we also used to rent a van from sg to legoland and vv.. we don't have to get out of the vehicle sa immigration.
me mga lanes sila for private vehicles.
we always rent from legand taxi.
and CNY season.. baka abutan nyo mahabang pila sa immigration back and forth.
