Kahit na after-market wheels na same size lang sa OEM wheels? (which means di na kailangan palitan ang gulong, right?)

That would depend on which item you are claiming warranty for.
If the modification you did is the direct cause of the failure and the dealer can prove it, then your warranty will not be honored for that item only (e.g. suspension).
If the dealer cannot prove that your modification is the cause of the failure (e.g. you put an aftermarket body kit and the engine explodes), then they should honor our warranty.
Just read your warrant booklet. Have a good grasp of the english language and don't be afraid to touch your car. If you want aftermarket rims, you have the option of keeping the old ones at home and slapping them on before visiting the dealer in case you have a brake/suspension related claim.
Just be warned na medyo makitid ang utak ng ibang tao sa dealership and will always try to pin your mods down as the culprit for everything so you better have some good technical knowledge about vehicles and how the work. Otherwise bobola-bolahin ka lang nila and hindi ka makakakuha ng claim.
